The service centre should be able to solve it for you, since it does sounds like it's software related and all that is needed is to perform a software repair, which if everything was working correctly you can do on your own.
If you live close the service centre and they can fix it during the day I'd recommend that you go there and see with them if they can solve it.
I'm afraid I can't give you a specific date or time when these troubles with Xperia Companion are resolved and I'm very sorry for the inconvenience and I will update you as soon as I have received more information.

Have you had the time to visit an authorized service centre or were you able to repair the software on your own?
If you are still experiencing the same troubles when trying to repair with Xperia Companion, could you please be so kind to get back to me with logs from Xperia Companion and when you receive this error message?
Start with opening up Xperia Companion and follow the steps to start with the repair, when you see the error message on your screen.
Upload these logs to Google drive and get back to me with the link and make sure that I have the permission to download the files!
I will also need your IMEI-number that you can find in Settings > About phone > Status > IMEI information, get back to me with this number in a PM.
I will then forward the logs internally so they can be investigated.

Thank you so much for providing me with the logs from Xperia Companion Could you also send me a private message here at the forums with the IMEI-number of your device? If you can start your device, you can find it in Settings > About phone > Status > IMEI information.
Click on my name and on the right side you should see the text "Send this user a private message", click on that!

i just sent you a PM, unfortunately my phone is stuck on a boot loop. I Had this problem before but companion was able to flash my phone like it was new again. now this error came up so i cant do anything

Hi, I'm having a similar issue. After recent software updates my Sony Xperia z3 compact back button seized to function and I tried using the companion to do a software repair, but it throws this message 'Modified Secure Software detected. This unit cannot be re-flashed with Sony software.'. My phone has not been rooted and software has not been modified. Could you advise on what to do? Thanks in advance

I tried to save the log files but i am unable to as the error message prevent me clicking the setting icon,only when i click "ok" icon on the error message then i am able to access the setting but by that time the error message disappear.
Can you help me how to take the log files ?
